ok, para eliminar cada uma dessas dúvidas, segui o seguinte procedimento:

Em primeiro lugar, digitei todo o nome da sessão letra por letra, e apaguei o que havia copiado e colado do post, para eliminar a possibilidade do caracter invisível. Testei, sem sucesso.

Em segundo lugar, fiz assim: deixei apenas a primeira linha da seção, testei, nada. Depois só a segunda linha, testei, nada. Depois só a terceira linha, testei, nada.

Cada vez que testava, tentei o comando grep -i EE /var/log/Xorg.0.log, mas recebia a mesma mensagem.

Ao "comentar" toda a seção, o gráfico ressuscitou.

O único teste que esqueci de fazer (vale a pena?) é testar a seção como vc me passou, mas deixando apenas a primeira linha da seção do teclado. Lembra desse teste? Isso não fiz.

ok, tiradas as devidas dúvidas suponho que então a mensagem de erro na log do xorg seja derivada de outro problema, seria mais específico se pudessemos ver as linhas anteriores que deve estar dizendo algo como "undefined inputclass" ou está dando conflito com a seção do inputdevice, então faça o seguinte teste, comente toda seção do teclado no xorg.conf ( inputdevice) e descomente a seção do inputclass:

se assim num for então é provável que a versão do xorg não esteja reconhecendo seções inputclass, mas detalhes só vendo no xorg.log, faça outra configuração, depois de comentadas as seções inputclass adicione a seção abaixo:

Não sei se entendi bem essa observação... mas salvo engano postei aqui a saída completa do comando grep -i EE /var/log/Xorg.0.log

Bom... ao comentar toda a seção do teclado e descomentar a seção InputClass, o gráfico não levanta.

Depois disso, comentei a seção InputClass novamente, acrescentei a nova seção ServerFlags, e configurei a seção de teclado de forma completa conforme sugerido.
Configurei a seção exatamente como no seu exemplo. Notei que a última linha (XkbVariant) estava comentada, era isso mesmo? E notei que vc mudou as regras pra xorg e o modelo para pc104. Configurei exatamente assim.
O gráfico subiu normalmente, mas o problema de acentuação continua.

Obs: Já havia uma seção Server Flags (a primeira do meu xorg.conf). Mas, mesmo assim, acrescentei no final a seção como vc sugeriu, ao invés de apenas acrescentar a opção "AutoAddDevices" "False" na seção já existente. Agi corretamente?

Quanto ao comando, rodei como usuário normal:

Parece haver divergência entre o conteúdo dessa saída e da nossa configuração do xorg.conf. O modelo saiu pc105, a variante, que estava comentada saiu como abnt2.

sim vc postou corretamente a saídas, eu que esqueci de colocar o comando para poder verificar melhor o xorg que seria:
cat /var/log/Xorg.0.log | more
quanto ao serverflags poderia juntar mas o seu me parece errado pois está separado "server flags", num sei se isso está gerando algo na log.
Quanto a saída do comando setxkbmap vem a aumentar mais ainda essa saga. Quando vc tecla o Ç no teclado saí que caracter?
a saída do comando abaixo mudou algo:
# cat /var/log/Xorg.0.log | grep -i xkb

vi alguns post que está dando esse erro: (EE) XKB: Couldn't compile keymap então desconfio de certos problemas dê um chmod no diretório temp:
# chmod 777 /var/tmp
dá uma analisada na saída da log:
cat /var/log/kdm.log | more
veja se reporta algum erro com o diretório /usr/share/X11/xkb/compiled/
veja se o diretório /var/lib/xkb/ existe, caso não crie ele:
# mkdir /var/lib/xkb
e por fim, acho dificil de existir porque utiliza o kde mas dá uma olhada se existe o diretório no seu home:
.gconf/desktop/gnome/peripherals/keyboard/kbd/%gconf.xml

Olha aí, fiz novamente o teste com a configuração que não levantava o gráfico (apenas as duas linhas do teclado + a seção InputClass completa), mas desta vez com o comando certo:

Tem a mensagem:
"InputClass" is not a valid section name
Pelo visto a versão do xorg não reconhece essa seção, como vc tinha pensado.

Depois corrigi o nome da seção de Server Flags para ServerFlags, e acrescentei a linha sugerida por vc: Option "AutoAddDevices" "False", mantendo assim apenas a seção original ao invés de duas "ServerFlags". Não mudou nada na acentuação.

Ah, esqueci de dizer: o Ç está funcionando normal em todos os programas.
O diretório /var/lib/xkb/ já existe.
Mas o .gconf/desktop/gnome/peripherals/keyboard/kbd/%gconf.xml não existe no meu home.
Já rodei o # cchmod 777 /var/tmp

bom parece me que a opção adicionada no serverflags surtiu efeito e agora a configuração do teclado está sendo lida da seção keyboard do xorg.conf, então agora falta acentuação, verifique se as demais teclas seja / \ ...etc.. estão todas certas assim o layout configurado estará correto. Dá uma olhada se existe um arquivo chamado .Xmodmap no diretório:
/etc/X11/xinit/.Xmodmap
ou no raiz seu home:
.Xmodmap

veja tb se a saída do comando abaixo mudou com essa nova configuração:
setxkbmap -print -verbose 10

As teclas estão todas funcionando (exceto acentos, embora estes estejam nas teclas corretas).
O arquivo /etc/X11/xinit/.Xmodmap não existe.
Tampouco existe um arquivo chamado .Xmodmap na raiz do meu home.

Obs: A linha [ Option "XkbVariant" "abnt2" ], na seção do teclado, não está comentada no meu xorg.conf. Esqueci de fazer isso. Tem problema?

ok, acho que num tem problema só num estou certo se a variant está certa ou sendo configurada
veja tb se a saída do comando abaixo mudou com essa nova configuração:

façamos um teste, vamos criar um arquivo .Xmodmap em /etc/X11/xinit, copie e utilizando um editor de texto adicione o conteúdo abaixo nomeando o arquivo como .Xmodmap:

feito isso reinicie e teste novamente as teclas além disso dá uma olhada na log do Xorg.0.log se sumiu as linhas que apareciam os erros

Ok, o arquivo foi criado no diretório sugerido, com o conteúdo postado por vc. Reiniciei e fiz os testes.
As mesmas mensagens de erro e os mesmos alertas apareceram em ambas logs.
Utilizei os seguintes comandos:
cat /var/log/Xorg.0.log | more
cat /var/log/kdm.log | more

complicado, tentemos outro acerto, localize o arquivo /etc/inputrc e renomeie ele para oldinputrc utilizando um editor crie um novo inputrc com as linhas abaixo:

verifique se no seu home já num existe um arquivo inputrc.
